Braid is an outstanding piece of game design and should be played by everyone.
Other notable mentions: Dungeons of Dreadmor, Space Pirates and Zombies, Natural Selection 2 (it's only beta at the moment and you can only buy it from their site, it will be on Steam soon).

Bastion is unexpectedly amazing. I've heard people giving it awesome reviews, but whatever I thought it was? It blew that right out of the water. It looked lacking on graphics and not as fun as the hype made it out to be, so when my friend gifted it to me, it was a hesitant happiness. I installed it like 2 days ago and have actively spent 13 hours on it already. It's fun. And addicting. Time flies when you play it. My Bloodlines game has 100 hrs logged, but a lot of that was the game minimized while I was sleeping. Sadly. Not that I wasn't playing it a lot. I was, I just hate logging out of things just to sleep. I'm weird like that. But Bastion? Nope. It's a lot better than I thought it would be.
Trine & Trine II Look amazing. I can't deny that. Also, Windosill was fun, but exceptionally short. I was kind of disappointed at how short it was.
Recettear would be fun in free-to-play mode. Personally, I'm not one that likes time restraints and the full game -might- have that option. Its controls are very different that what I'm used to and not well explained at the beginning (at least of the demo), but the game is pretty good overall. Especially since I'm in love with simulation games. It's not the best, but for an indie game, it's fun and good.

So, yes, we all know Bastion, Meat Boy, Binding of Isaac, Braid, Amnesia, World of Goo, and so on...
I figure I'll answer what's the best that's not as well known...
I really enjoy Sequence (DDRPG, it sounds weird, but try it!)... Tiny and Big (This game OOZES style, and is somewhat fun to play too)... Jamestown (This one is somewhat known, but it's a nice bullet hell game)... Pineapple Smash Crew (It's mindless fun, but not one of the best, still enjoyable)... Defy Gravity (has a unique and somewhat fun mechanic, graphics are pretty mediocre though)...

Legend of Grimrock is quite fun, especially if you're into old school dungeon crawlers or rogue-likes. I would also highly recommend the Orcs Must Die! games and although it's new to steam, Awesomenauts is very good. I've been playing it on console since May. Hours of fun if you're into games like that.
