Primal (PS2/PSN) - Action game with puzzles thrown in. Very awesome. The only downside is how linear it is. You can't return to any realms once you're done there. The tropes page has a better description.
Chocobo's Dungeon 2 (PS1) - Cute dungeon crawler featuring creatures from the Final Fantasy series.
One Way Heroics (PC) - Unusual roguelike. It's pretty cheap right now and new campaigns are offered every day.
Klonoa: Door to Phantomile (PS1/Wii) - Platformer with a surprise ending. :D
Klonoa 2: Lunatea's Veil (PS2) - Fun platformer with one blatant instance of getting something past the censors.
Skies of Arcadia (Dreamcast/Gamecube) - Not sure about this, but the fandom seems pretty scattered at the very least. Anyway, you play as a pirate, exploring the world on an airship - Surprise! There is no ocean! - and preventing an evil empire from ruling the world. It has a bunch of cliches, but they're done -right-. The excitement stops at just the right times so you can get used to a new setting or situation. The characters are charming, there is plenty of lore to make the world seem deeper, old accessories and equipment can be helpful even hours after you've gotten something better, and a whole lot more. Stopping right there because I could rattle on for a long time about this game.
Space Channel 5 + SC5: Part 2 (Dreamcast/PS2/PC) - Simon Says set to groovy music. It's pretty funky and some things don't make sense, but it's fun. I mean, a guitar battle, Space Michael Jackson, aliens making people dance, and utterly ridiculous characters are present. It's worth checking out a demo, at least.
Lost in Shadow (Wii) - Play as a boy's shadow as you climb a tower and return to his body. It...kind of drags on at a certain point. It's about 3 - 5 hours of "Oh no, not this again" depending on if you have an idea on where to go, although getting all of the crystals scattered about the tower leads to a short, yet satisfactory ending. Your mileage may vary on how good the game is.
NiGHTS into Dreams... (Sega Saturn/PC) - Explore the dreams of a couple of children by running and jumping around, or get to the meat of the game by joining hands with a purple jester and flying throughout their dreamscapes. The flying bit is on-rails where you race against the clock to collect blue spheres, er chips to release orbs representing aspects like wisdom, hope, etc. Get them all and beat up a creature from the realm of Nightmare. If time runs out, you're back on the ground again. Oldie but a goodie.

The Tiny Bang Story this puzzle game is just brilliant...that artstyle is just so lovely and the puzzles are nicely done. Hardly ever see it mentioned anywhere.

Cortex Command, but due to its slow development cycle and it being marked the "Gold Edition" by the developer even though the game was obviously unfinished and lacked polish. Though I did say it is still in development, its just really slow going.
