How do I clear the messages queue?

No matter what i try, i cant get rid of the message count at the top. It says 99+

haha, i had the same problem when the new site went live.
i had to adapt to this left side oriented style.

Everything on the sidebar is hard to see. I am constantly finding that when I don't know where something is, after looking and looking and looking, it is in the sidebar. It is always the last place I think to look.

What i want to know is whether or not it is possible to mark just a few messages. Not that I'm popular enough to have a lot of responses, but it would be nice to see my progress in reading them if they did pile up.
