Solution:
This is an example of the Chinese Remainder Theorem:

The total number of marbles is 1 more than a multiple of 64, 1 more than a multiple of 10, and 1 more than a multiple of 3
Note that "1 more than a multiple of 10" has some redundancy, as we already know it is 1 more than a multiple of 2 from the fact it's 1 more than a multiple of 64, so this actually just tells us it's "1 more than a multiple of 5."
1 more than a multiple of 5 and 1 more than a multiple of 3 means 1 more than a multiple of 15 (think about it!)
And then for similar reasons, 1 more than a multiple of 15 and 1 more than a multiple of 64 means 1 more than a multiple of 960.
The puzzle implies I don't have 1,000 marbles yet, so the number of marbles I have must be 961.
To put them into a grid I need a factor of 961 other than 1 or itself, and I specifically constructed the problem so that the only such factor is 31. 961 is 31x31, so the marbles can be put into a square grid with 31 marbles in each row. The answer is 31 :)
