It's a hard to explain it.
You effectively 'end' the super mutant threat in Fallout 1. Fallout 2, you 'end' the Enclave threat, but they're everywhere.
In Fallout 3, the Enclave is back with a new president, after you presumably killed, er... Richards or whatever in Fallout 2. He has the FEV virus, through fucking magic. FO1 storyline + FO2 storyline is continued here. You pretty much imitate FO1 & 2 and just destroy the Super Mutant and Enclave threats. Again. In New Vegas, the Enclave are barely even known because they're just a former shadow of what they used to be, as can be seen in For Auld Lang Syne.
To sum it up, Fallout 3 just revives and combines the threats of Fallout 1 & 2. Fallout New Vegas is a completely different storyline but has a bunch of references to Fallout 1 & 2. Heck, you even meet Marcus! The lovable super mutant companion-killer!

I wouldn't say FO3 follows FO1/2, it feels more like different story using old parts. Hmm, reboot might be right word.
New Vegas continue world from earlier games - Mutants being more accepted (not loved, just no 'shoot on sight' order) by humans, Enclave is in ruins, NCR thrives.

No, FO3 DOES continue FO1/2. It's the same enclave, and the same FEV virus. It's not really explained, but the president is also chosen because story-wise, you killed President Richardson on the Oil Rig, so they created their own president they could 'control'. The Enclave were working towards creating a perfected FEV virus, as can be seen at the Military Base in FO2.
Simply put, FO3 is a continuation of FO2, just a while in the future.

Well, timeline speaking it does. But it doesn't have much in common with earlier games. It totally neglects fact that mutants are now something more than big and scary monsters trying to enslave humanity - that's all they do in FO3, outside of few exceptions. Washington Enclave feels much more powerful than FO2 one, even through it's Poseidon Oil Rig that was centre of all operations.
FO3 doesn't care about earlier games, it just takes old pieces and makes new puzzle out of it.

Well, here's where you can consider some things.
The super mutants, without a master, would go mad. This is seen pretty obviously in New Vegas. They aren't exactly... Smart. Very few that are exposed to the FEV virus are... 'perfect'. Frank Horrigan, Marcus(Arguable case, but he's like a god damn philosophical smartass in FO2). I'll admit, however, that they did kind of ruin the idea of the super mutants. Secondly, the Enclave are the remains of the original U.S. army, so they're everywhere. There's no real reason why losing an important structure(that, for some god-awful reason, held their president) would completely destroy them. They're just fragmented now. Raven Rock is simply a military base( WHICH HOLDS THEIR FUCKING PRESIDENT, AGAIN. ), and then there's that other base that you go to( Admittedly, I can't be arsed to play Broken Steel, but I know how it can/does end).
Of course, I hope you understand that I'm agreeing with you fully. Fallout 3 disregarded A LOT of stuff from FO1/2, but for the most part... It's a sequel, sadly.

New Vegas has some bits from FO1 and FO2 (like pilot of that Klamath Vertibird or Marcus).
FO3 has Harold, but outside of that it's completely different story - storywise it's just fantasy game with Trolls played by Mutants and Paladins played by Brotherhood of Steel, with addtional nukes for flavour.

Think of Fallout 3 as being a non-canon spinoff and you will be fine.
