Puzzle 2 (3D), Hint 1: The Disclaimer-text of PA4 contains some information that should help people with alignment. This is not specific to just my puzzles, but to all puzzles using this cipher.

Puzzle 2 (3D), Hint 2: If you've flipped it upside down, all you need to do with the code is reverse it. So if you've gotten a code and it's not working, try it backwards. Other than that, there's only one side that can be on the left, and you can figure that out from the info in the first hint.

Because you have to go undercover, it's part of the initiation. It made sense story wise to include a demeaning task like this. There's only one more jigidi in the case, and that one should be solved in less than 1 minute, it's also mostly for flavor.

Oh yes, just waiting for people to start whining expressing their concerns over which puzzles are too hard. :) A ton of people have solved the first one, but leaving no information on why they are stopping after that one. Is it because they have no interest, it's too hard, they can't access the site, or whatever else could be the problem.

Previously on the Puzzle Agency:
After deciding to join Nordh's crusade you've left the Puzzle Agency and set up a base at a mansion. Clearing the team of any potential infiltrators you now set your sight on cleansing the world of things that try to dumb down the inhabitants of this world.
Story: Order of the Jigidi
It's been almost 2 months since you set up shop here at the mansion. And while you're happy that all of the team has finally managed to learn english, you've also started to feel a bit restless. Just as you're heading to talk to Nordh about putting your skills to use, he calls for the team to gather up in the library, because it's time to get serious.
"As you all know", Nordh says when everyone's arrived, "we had to go off the books for what's to come. We have to make sure people don't forget to use their brains, so it's time we take down the Order of the Jigidi. It's a cult we've tracked for some time now, and the infestation of their jigsaws have been spreading long enough."
"But in order to take them down, we need someone to get in on the inside to expose them from within. This will not be an easy task, and I am not asking this lightly, but I want you", Nordh turns to you and looks at your with a bit of regret, "to apply to be a member and work your way up the ranks and find out all you can on how we can destroy them."
"You have to be prepared that they will try to brain wash you, and for all intents and purposes, you have to let them think they've succeeded. I have managed to find out the location of their next initiation test, and if you're ready, it's time we get started."

Disclaimer
This case involve the use of different sites, but for 8 letter codes it uses ITH.
All visual puzzles can be solved with Pixlr, an online image editor with support for layers or one of these, but I would prefer using Photoshop, Gimp, or even printing and using a pair of scissors. At least for one puzzle the last option is probably the easiest, if you can cut straight lines that is. :)
