Well, I am only raising this matter since I wouldn't want to destroy the the symmetric form of the setup, and am hoping it reaches to the dev for a patch. :3
Actually, I can pick them up all fine without moving anything in the process (though I need to be careful in picking the honey and not to remove the flowers)

i looked a little bit at your picture and noticed that on the top you have something planted within the 4-tile vertical range of the bee house.
can't see what's on the south-side, so my guess is, your plants on the top screw with the bee house.
if there is nothing south of the bottom bee house i don't know.
maybe try removing the flooring between the marked houses at the top and bottom and placing flowers there?

I don't think placing flowers in there just to make sure its going to have the special honey ain't gonna cut it for me since it screws the aesthetic set-up.
Moreover, this was also a good thing to know that there was a certain kind of bug to fixed since it would be illogical if those with the green circles get the special honey while the ones on the pink circle doesn't since both wings have the setup identical.

just out of curiosity, could you upload a screenshot where i can see the bottom house better?
and the setup might not be identical, since there is a field on the top left, but not on the right.
just my 2 cents, hoping to be helpful :)
oh and have you tried setting this up exactly like it is in another place? would be fairly interesting to see, if this bug or whatever reproduces like this.

Needed to go off now but I would like to at least ask for help on this matter:
copy-pasta from my Steam screenshot - "Bee house bug (checked this many times). Houses in PINK circles got "WILD HONEY", while the ones from GREEN and without got "JAZZ HONEY". "
