It's like the eternal debate of what constitutes a roguelike. I think in the case of 999, you're spending too large of a chunk of time in puzzle mode to be really considered a visual novel.

For me it's Steins;Gate hands down, you'll experience how creating a time machine can lead to disastrous consequences on world timeline (butterfly effect) and the attempt of the MC and his friends to undo their actions (sometimes in a "groundhog day" fashion). Super cast, lot of humour and sad moments, you'll feel your life is empty when you finish reading it :)
Lately I'm reading Tokyo Babel (did Raziel routes and started with Sorami), that's one of the more dynamic visual novel I've seen until now, lof of effects going on to convey the intensity of the various battles, interesting story and humour is top notch too.

I absolutely love Steins;Gate anime, but have yet to get my hands on Steins;Gate the VN, I tried to get a copy for my iphone but I can not read kanji/higurana/katakana and it hadn't been translated :(
I'm holding out for a Steam version before I crack and buy a non-steam version.

There are translations available for the Android and IOS versions but you need to be root / jailbreaked.
For the PC version there is some imbroglio between Jast USA & 5pb/Mages: Jast handled the localization and publishing for the PC version thanks to their partnership with Nitro+ but they were not allowed to publish it on Steam as 5pb/Mages want to handle it themselves.
Fortunately for us there is quite a lot of movement on the SteamDB side: https://steamdb.info/app/412830/subs/ so we may have a pleasant surprise in the near future.

Either RE: Prince of Nigeria or Hatoful Boyfriend: Holiday Star. I'm a huge fan of crack fiction and those two are so deliciously zany, I find myself grinning like a loon just thinking about them. If I had to pick a more serious title, I'd probably choose Narcissu. I think I cried 20 minutes straight after that ending; it's been a couple of years since I read it and I STILL cannot decide whether it was a happy or a sad one.

My first experience with VN games was Katawa Shoujo and I liked it so much I decided to try a few more. None got me nearly as invested as KS...
So yeah, KS is free and my favourite VN.

Muv-Luv Trilogy. Nothing sucked me in as hard ( ͡° ͜ʖ ͡°) as this one, especially 3rd part. Have read it few years ago, it still hunts my mind to this day.
First Muv-Luv is 10h long pretty cliche VN about boy in high school and few potential girlfriends, typical harem, nothing awesome, but introduces set of characters and their relationships. Second M-V is subtitled as Extra (around 20h long). If I remember right both M-V1 and M-V2 come bundled as single game and Extra unlocks when you finish first one. And this is when shit gets real. To avoid spoilers - story changes from typical harem into that of survival struggle in the world being overrun by alien creatures. As great as Extra is, it pales in comparison to story of 3rd M-V - Alternative (whooping 50h of reading), direct continuation with interesting plot twist right after end of Extra. When I got to this part I almost didn't eat, didn't sleep, all I did was read and managed to finish whole Alternative over the course of 3 days.
It's also worth mentioning there are two aminus set in the world of Muv-Luv, but are not directly related to VN story - Total Eclipse and Schwarzesmarken.

My favorite newest one is The House in Fata Morgana. Not your typical VN with an anime artstyle and the usual clichés. It has a gothic-horror like feel to it, a very emotional story and the music is amazing.
I also like the western Cupid very much (it's free). I find overall that the quality in some western VNs has been raised a lot in these last few years. I think Katawa Shoujo really helped people understand that western VNs are not all shit and that they deserve to have a chance too.

Visual Novel Hybrid: Sengoku Rance
This is the best 4x/TBS game I've ever played, period, mostly due to the combat system. It blows all of the ones I've played (Civ series, Age of Wonders, Warlock, Disciples, etc) out of the water. Wish the game were less rapey, but it is what it is. But the 4x mechanics are fantastic.
Pure Visual Novel: Kara no Shoujo
If you like detective mysteries, play this game. I actually played in Japanese first through my limited Japanese knowledge + machine translation. Then when the official translation came out, I played through it again. This game has great atmosphere, great storytelling. If you're interested in this one, definitely play through all the Innocent Grey games.
