Going cloud first would make no sense.
I would assume local is newest.

Or you can just cancel the copy, backup local, and then try something.

Use Local Files, cloud can be outdated if you didn't have an internet connection when you last played.

Also, occasionally back up your BL2 savegames, it has a tendency of messing up your characters or BadAss ranks.

It saves in your local machine first then it saves to the cloud. That's why it says "Synchronizing" when you exit a steam cloud game.
So def. go with your local machine.
