Age of Mythology.
Well, I really enjoyed it as a child. Just an honorable mention. :P

Starcraft, Warcraft, Command and Conquer, Total War games. The list goes on.

Not really an RTS; all the strategic parts of the game are turn-based, only tactical combat is real time.

Medieval 2: Total war + kingdoms, COH, Rome: Total war, Dawn of war series, Warcraft III, Starcraft 2, and other stuff.

Battle Realms was my favorite, but it's getting pretty old now.

Dawn of War, its various expansions and the sequels are all excellent RTS games. I only wish that the fantastic Homeworld and its sequel (by the same devs, incidentally) would make it to Steam one day.
Also I'm a huge fan of the very first Total War: Shogun. The mix of grand turned based campaign strategy and the real time battles proved irresistible. I really should play the sequel more, as I have that too.

Total Annihilation, and StarCraft 2 with friends.
WarCraft 2 also got a large chunk of my time (as did the first)
+1 to emotionengine's mention of Homeworld.
Command & Conquer's early games (fairly legitimately free these days, I think -- look up CNC Gold) had some uniquely cool vibes.
And I just started getting into the Total War series (starting it off right, with Rome), and I'm liking it.
I'm still early on the W40K RTSes, but they seem solid enough (though not much focus yet on resource management, which is kinda good in some ways).

Warcraft 3 & Starcraft seem to be the kings, but I could never get the hang of those. In the good old days, I wasted nights and weekends in Command & Conquer Red Alert 2 + Yuri's Revenge. Best more or less "oldschool" RTS I've ever played.
After that, nothing could beat the first Dawn of War and Company of Heroes for me. The Squad-System with "upgradeable" characters made it awesome, but Dawn of War 2 was already "too much" for me. I hope they don't do too much in Company of Heroes 2.

I don't play a lot of RTS games as I prefer my strategy turn-based.
I've had a lot of fun with Age of Empires III, Age of Mythology, and Warcraft III though.

Maybe you want to try a simpler type of RTS? Like maybe... Dota2?

Warhammer 40000 comes up a lot because it was in a bundle awhile ago, but I'm not sure how good it really is. I haven't really given too many RTS games a chance, so I'm just wondering what are your favs?
