So, I have have two sets of gems, one has 310 gems and the other has 690 (total 1000). When I click on "Pack the Gems into a sack", I get "You do not have enough Gems". But I do have enough Gems! What do I do?

If you dont have one just search for a random (nice) guy here who has currently a sack of gems and trade. (your 2 stacks against a sack)

Same thing happened with my friend. He sent me the gems and I could pack them. So send it to someone you can trust and it will work out.

Glad that you found someone to help you out! Btw it was because when you crafted gems, you did it from a not tradeable item, that's why they stacked differently, I had same issue one time

One batch be tradable and other isn't. If the date you created the gems are different, it happens.

It's kind of a bug. Wait a bit and try later. Maybe few hours if you can. If it doesn't work again then you can try the alternatives..

It happens when you turn items into gems that aren't tradable/marketable yet. So for the future just wait until the items are tradable/marketable and all gems will go in one stack.

This happens when you obtain untradable gems while you have tradable ones.
Steam just can't seem to be able to group them together afterwards.
However, they can still be used for creating booster packs without issues
