Torchlight II, Binding of Isaac, Terraria, VVVVVV, and Super Meatboy are my favorites.

Right now I'm really enjoying FTL : Faster Than Light, it's got a really simple design and fairly simple animation but it's very addictive!

I really like both of these games, but the support is so lacking...
Eufloria especially. One of the achievements in-game is completely impossible, and they know it, and haven't fixed it in over a year. Visit their forums, it's so disheartening. Such a promising company once upon a time.
I was really into Terraria for a while. The devs talked big and were actually delivering on their promises, and it seemed like that would go on forever. A lot of them were active on Reddit and talked about the game and the company and it was an interesting glimpse inside the industry. Then most of the team left for other projects and the whole thing got shelved (long before the big promises were delivered).
Both are still worth playing, although Eufloria is buggy as hell on newer computers.

I know that guys that made Terraria are now wroking hard on Starbuond project. You should check it out.
I played Eufloria on my old laptop and it was working fine. Indie game and small developer - I can understand that they don't fix everything. This what hurt me most, is situation like GTA4. When Rockstar Games - huge company - can't make game working on Win7. No help from support, nothing. That sucks.

This is the best list.
Edit: Of them all, I only hadn't played Flywrench. I looked it up. Not colorblind friendly. :-(
Edit again: I really want to highlight some of these.
Braid is brilliant. It's not terribly difficult (compared to other games), but you do have to think, and you might have to restart a level now and again as the rules change. I love it. I remember it going on sale and buying up copies for everyone I knew, haha. If you haven't played it yet, do it! It's fairly short, too.
Spacechem has come up in three separate conversations the past few days. I'm glad that more people are playing it. Pure logic puzzle. He also made The Codex of Alchemical Engineering which you can play for free right now in your browser. Go play it! And if you like it, buy Spacechem. It goes on sale all the time. I think he'd rather have people play it than make money off it.
Cave Story is an indie classic. The original is still free to download and play (and so is Knytt), and in my opinion the fan English translations are superior to the "Official" version. Bear in mind that Cave Story+ on Steam is a different developer (same as with the Wii version). Look up how to get the Tow Rope though, otherwise you'll have a sad later. :-(

Since indie games are kind of my favorite type of videogames: the list is long. But the indie game I played the most was Super Meat boy with 65h of gameplay then my dad delete all my Steam (non-cloud) saves so I stopped playing after such a loss of saves.
