Half-Life saga (I like to do a full playthrough of all 6 games every 6 months or so), Bioshock saga (yes, even Bioshock 2), Borderlands 1 and 2, GTA saga (except 1, 4 and 5), Dead Space 1 and 2 (barely finished 3, it sucked), Terraria, Batman Arkham games (except Origins, haven't played it yet), Far Cry 1 and 2, Darksiders 1 and 2. That's all I can think of at the moment.

Let me see if I can try to say them all ( I really doubt I can )
Shining Force 1, ( Well over 100 times, On my sega I used to have a name + number on the save slot. Number was amount of times beaten. Last I can remember it was close to the 200 mark. )
Shining Force 2, ( Just like SH1, On my sega I used to have a name + number on the save slot. Number was amount of times beaten. This one I played a LOT more compared to the other when I got it and beaten the game well over 300 times. )
Street Fighter 2 on Hardest Settings ( countless. Same with SF Ultimate, as well as a few other SF games, not the newest or SF X Tekken tho. )
Mortal Kombat 3 and Mortal Kombat Ultimate on hardest settings + arcade speed cheat ( countless. Arcade speed cheat is basically that. The arcade version was vaster in movement while the normal console version was very slow in terms of movement. Both systems by default where slow combat. There was a cheat that was always put on in the arcades to make the game play faster. The same cheat was in the console versions. I also played and beat the other ones countless times with the newest being the exception. Just those two I have played the most. I also actually went to tournaments for them at some arcades and other events when I was a kid. Won several. Not all sadly, but the vast majority :D )
All Tekkens except for the latest two. ( Varrious amounts of time but still a fair amount )
Battle Arena Toshinden 1+2. ( Both of them a lot, the first one far more than the 2end. )
Soul Caliber 1-4. ( Various amounts. )
Mario Brothers 1,3, and supermario world ( Too much to count on any of them. Counts both singleplayer and with others. )
Killer Instinct ( Lots of times but unknown true number )
Zelda 1 and 3. ( Too much to count on both )
Every single non MMO Final Fantasy game ( with the exception of 12,13 and 13-2 ) I have beaten at least 10-20 times. Some of these way more than that. Final Fantasy 3,4,5,6, 7 and 8 where far above 80 each I know that for sure. I love the final fantasy games. The ones I mentioned playing more above the others are the ones I love to death. I would also have FFX and even FFX-2 up there as well but I just can not recall the amount of times for sure I have beaten them and do not think they are close to 80 yet each. Not far off though. )
Masters of Monsters ( A lot.. the game was hard.. beyond hard. I know I have beaten it several times, but no where close to the amount most of the other games mentioned here. This is for the Sega Genesis. )
For those wondering, this was a turn based strategy game where you had a "Master" character and summoned monsters to help defend, and take out other masters. Monsters gained experience and morphed into stronger types of monsters. The singleplayer campaign, ( Both of them as there was two. ) was extremely difficult. The time limit is a bit harsh as is, but not only that. The AI has access to special monsters that are much stronger and nastier than most of the normal monsters you can summon. Yes only the AI could summon these in the SP campaigns. Yes these things could level up like the others. Sadly you could not access those monsters ever as far as I am aware. Unless there are cheats for the game then you probably could as I never messed with cheats or even know if they exist for that game.
Sheesh this list would get way too long if I was to list every game I have beaten several times. I have been a gamer since I was very little thanks to my brother ( 15 years older than me ) getting me hooked on gaming when I was a very little kid ( 4 or 5? ) I am 28 as of this post.. sheesh I honestly have dumped a lot of time into gaming. Several other things too but that is not the topic of the thread so :P
Oh and another thing to keep in mind. I have this messed up habit of playing 2 or more games at once. Yes this means I had either more than one TV on + console, or TV + Computer, or all of the above. I do not do it like I used to, but I still do it from time to time even now.
EDIT
Cleaned it up a little to make it easier to read. Might add more to the list later, both new and old games.
