Metro 2033 and Metro: Last Light which improved on everything that Metro 2033 lacked and more!
Star Wars: Kotor, wasnt a fan of all of the rpg-click games when it came out, such a let down. Then years later I gave it a try and fell in love with the genre.
The Witcher 1, played the first game and couldnt deal with the fight system. Then later played Witcher 2 and was so impressed that I went back to give the first game a second chance, and it turned out to be a decent game and intriguing story.
Risen 1 & 2. The first felt like a bad port and Gothic-series bugs, I gave up on the game pretty quick. Years later I was bored and gave it another shot and then got totally hooked of the rich things to see and do. Same with Risen 2, which had a lot of bugs and impossible fighting system at first, but it was actually an improvement of the past fighting system they used in previous games. Once you understood the mechanics behind it, you could finally become the Jack Sparrow you wanted to be.

Morrowind, the first time I played it i had no idea what to do, I hadnt played a open world 3d rpg style game before, also it played a bit slow on my pc at the time. I ended giving up after about half n hour and uninstalled. It stayed in the back of my mind for a while and friends kept telling me to try it, so i gave it another shot, enough to get past the steep learning curve. Now its one of my favorite all time games :)
A few others which which i got from bundles and surprised me were Killing floor, Audio-surf and Intrusion 2.

Treasure Adventure Game
A pixelly platform game - doesn't sound too exciting, but just play it; it's amazing.

My brother gifted me Dead Space a few years ago, I didn't have any interest in that game. I beat it three times in a row. Awesome games (I'm currently playing the third one).
BTW, the second one, the hardest difficulty has no checkpoints and only lets you save three times, so you have to beat the game in four sessions and without dying. Try it when you have the time and you'll enjoy the game even more.

Fallout 3 and Fallout New Vegas
I bought 3 a few months after its release, got bored then didn't go back till a year later and really enjoyed it.
Same applies to New Vegas apart from I got it on release date (and recently on pc, loading time + mods make it so much better).
Also Offspring Fling. I got it in a humble bundle and only loaded it up for the cards but ended up playing it for 5-10 mins when bored till I got every Gold Flower.

I changed your criteria to games I thought I wouldn't like but then loved.

Saints Row the Third. I thought it was an over-the-top immature ridiculous game. I was right. It's fucking amazing.

Saints Row the Third, I thought it was just a GTA clone, and especially since I never got into GTA 4 that didn't sound very appealing, but it turned out to be one my favorite games ever (and not ver much like GTA).

I got a copy of Dead Space from a friend today. Previously I felt that the game was kind of average, overrated.
I was wrong. So, so wrong. Wrong enough to be considering writing an apology to the developers and buying my own copies of the next two games right now, even before I've reached the end.
So, my question, have you have bought a game which came out years previously which you believed to be quite average, yet turned out to be an incredible game for you?
