The reason Steam introduced Wallet and the reason any company offers a gift card is because it's essentially free money for them. When you add money to Steam Wallet, they're taking your money, but you don't truly receive anything until you spend the wallet.
With that said, they'd much rather let your Steam Wallet sit there while they incur interest or utilize it in other ways. Ignoring all of that, they sell most games featured in these bundles, why would they allow you to use their store credit at a competitor offering a lower price?
We'd all love it, but it'll likely never happen unless Steam buys them out.

That would only happen if and when Steam itself started making deals with bundle sites.
Which would mean that they would link their own sales to bundle sites and that is unlikely to happen.
Right now its developers that deal with bundle sites - not Steam/Valve as distributor.
And that right there is the key difference.
For Steam to allow users to spend what is effectively store credit outside of their store (even if you get Steam keys, the money leaves the store and goes into other pockets) would be equivalent to Gamestop or Wallmart allowing you to use their store credit/gift cards in other stores or other stores' credit/gift cards with them.

Not unless Steam becomes a payment gateway.
The way payment gateway works is that the merchant are able to withdraw money from the gateway itself. So in this case, Valve will have to pay the bundle sites with actual money for every order the people used Steam wallet to pay with.

Funds added to the Steam Wallet are non-refundable and non-transferable. Steam Wallet funds do not constitute a personal property right, have no value outside Steam and can only be used to purchase Subscriptions and related content via Steam (including but not limited to games and other applications offered through the Steam Store, or in a Steam Subscription Marketplace).
