It includes all the expansions, if that helps. They also mentioned they were planning on adding either as a patch in, or as an official mod the best fan made mods for the game.

During the greenlight progress they said that there will be an automated way for them to check Desura account/keys and provide a steam key. So if you activated now or in the future on Desura you'll be able to get steam version free even if it was from the Be Mine 3 bundle. We'll have to wait for actual details from the dev on how to though.

My best guess is they will use Desura, and not Be Mine 3 page to distribute the codes. More people will likely see their code on Desura than in an old bundle page.
