I have 60 hours of dungeons of dredmor but I didn't get it in a bundle so not sure if it counts. After that is Bastion with 32. :)

I suppose it depends on how we want to define "bundle game." I got AirMech in a bundle (twice, actually) and that ranks third in total playtime for me and 85 hours, though it's not really a bundle game and has been freely available for some time now. Next on the list would be Saints Row: The Third, which is fifth in playtime with 63 hours and was in a bundle, but I bought retail in the Winter Sale the year it came out. If we're going to be absolutely strict with the definition of bundle game, my highest playtime would be Beat Hazard at rank 11 and 19.4 hours.

If question is "which game that happened to be in bundle you played the most" it would be Tropico 4 (nearly 200) followed by Killing Floor (190) - but both were bought long before they appeared in bundle.
Looking for some game only have because of bundle, then it's King's Bounty: Warriors of the North with 30 hours and Alan Wake with 17... Damn, I should stop buying those bundles I guess...

Civilization 5. That bundle pretty much introduced me into Steam gaming after years of pirating games.
For now, it's one of my top played games on Steam at 40-something hours, but I swear I may have logged at least 1000 hours before coming to Steam.

It's unfortunate that for SOME people the term "bundle game" has come to mean something negative. I don't really fault them as I look at my library and see tons of shitty games I got from bundles. But there are some titles that are really good and enjoyable. Let's take a look at some of these games that you got super cheap yet got hours and hours of enjoyment out of!

Cities in Motion from the Indie Gala Magicka bundle with 31 hours logged.
Dungeons of Dredmor would actually beat CiM with 37 hours but I actually bought that game when it came out. Didn't get it in a bundle.
