I just skimmed through the list of games I have played and I'm not sure if any of these are what you are looking for because I don't think any of them are sad throughout the entire game or left me with an overall sad feeling about the game, but they all have some kind of sad parts. The games are listed in order of how much I enjoyed them.

Just one big problem with the game - it's really hard to reach most endings without guide.

FAR: Lone Sails - the son buried his father, takes a mailbox and goes on a trip on an all-terrain vehicle (created by his father), visiting the grave of his father's friend along the way... the whole journey takes place against the background of deserted ruins of civilization.

Ah, that game... In case if someone doesn't know, it was initially free, but if you paid about $5 (or something like that), you could finish the game dying. And that somehow made sense. Tale of Tales specialized on really awesome art projects, and of course they went bankrupt after finally releasing their first actual game (Sunset). They were way too intelligent for the mainstream audience.

Only SeaBed made me cry but there are the most recent "sad" games I've played that come to mind.
SeaBed - is a 20+ hour yuri KN; two childhood friends become lovers and open a design studio, but Takako is discovered to have developmental amnesia, and one day, mysteriously vanishes. Not a horror.
OPUS: The Day We Found Earth - Play as small robot Emeth, left alone in space to fulfill a century-old promise by finding Earth in order to save Mankind.
Fallstreak: Requiem for my Homeland - A gruesome sci-fi fantasy KN that takes 1+ hours to complete. Warnings for: Death, violence, war atrocities, blood and gore.
The Stillness of the Wind - A quiet game of life and loss.

Bird Alone is only android and ios I believe, but it had me crying for days with snot and all. It was originally marketed as being good for mental health lol, but spoiler (that should’ve been stated upfront imo) it involves your pet bird slowly dying. It was so sad, I had to stop the game and watch it in reverse on YouTube instead so that the bird was aging backwards. Until the end, the bird is your best friend, and you make music, poetry, and art together!
As for a visual novel, Scar of the Doll is quite sad, although probably not a tearjerker for most. It’s a mystery about a woman’s missing sister with more going on than it initially appears.
