I just use an email to myself as a perpetual notepad.

I use Google Docs Spreadsheet. It is the best way to go. Auto-save, stored online, backup. Everything you need. :D

I made a simple database that lists all the keys and have a field / flag to set them to used and sort the list so that it shows me the unused ones

Another notepad user checking in. Simple format of:

Steam keys
Game name - key
Game name - key
Game name - inventory (I list them too)
etc.

Seperate little sections for Desura and Origin keys.

I go to my email template folder, Edit as new, put the details in for the name + key, save. My drafts folder is full of keys ready to give away when I feel the urge.

I dont. I just search my email for terms like "indie" "humble" "bundle" "keys" "games." And then I search those links for my left over games. It is much more fun that way. On several occasions, I have gone back and to my surprise, there would be new keys there that I didn't have (new developer keys). It is much more fun and exciting this way.

Thats exactly what I do. Like every month or so I go back through my bundles and I find new keys have been added.

I'd be afraid of losing them if I did that. :(

I've got keys from Humble, Groupees, Indie Royale, Indiegala, Bundlestars, Flying Bundle, maybe one or two or other bundle sites I'm forgetting, Getgamesgo, Green Man Gaming, Gamersgate, Gamefly, ShinyLoot, Gala Store and more on my list. Sometimes I buy keys in multiples, one for myself, one or more for friends or for giveaways and I wouldn't know which ones I've not used if I didn't keep some sort of record. I just know I'd get myself confused as hell.

since i store all my passwds in an encrypted keepass2 database, i just throw them in there, synced via dropbox
offers all the features of the other methods mentioned + more safety :)
