Far out thats not sounding the best, its making me think its more of a hardware problem. Did you run Ubuntu straight as a live USB? Since I think you can run it without a harddrive which might help see if its contained to that. If it works fine using only the USB, then I would say its probably a failing harddrive. Could be a rootkit? But I don't really know much about them and I would imagine they would wipe after a reformat.

I had a hdd and i hade the same thing where it took like 40 secs to boot up, and after that i couldnt launch anything, i needed to wait like 5 more minutes for everything to load and refresh and stuff.

Use resource monitor (it's a default windows application, open task manager and there's a button for it on the performance tab) and you can see what processed are using the disk and how much each is reading/writing, which will help you pinpoint the problem.

i had the same problem a few weeks ago
it got to the point where HDD was always at 100% usage and i couldnt do anything about it, which in the end made me reinstall OS
the next day HDD died, completely
funny thing is that it was a 3 months old HDD, while the 6-7 years old HDD from my old pc still runs (with a few errors)
also, you can use this to check for any HDD errors: hddscan.com

Have you tried plugging off all the HDD cables both from the HDD and the motherboard, and replug them? Meanwhile check the cables, if they are bent in any way. If so, replace them...
Check the power supply too: is it noisy? How old is it? What is it's brand?

I got a 600W PSU wich comes with steel mash protection for cables (so they can't bend) and unpluged and repluged everything but it"s the same

nope, the led stays on, the computer shows it's running full rpm but it's quiet. Also a thing I forgot to mention: 1/15 times I start up the system, after 2 seconds all the coolers go 100% (you can hear them raging like in oc) , it last about 2 seconds and then it cuts the power (like it unplugs) and the next time I start it up it prompts me "It been closed unproperly"

Read enough, just 1 question when it started? To me since is a cuda look like you got a defective hdd but it would be good to test another one and see if your motherboard is not the problem(i still bet 90% over the cuda) or you can just set a fan over the hdd and see if he still freeze, if not, then again is your cuda.
One extra test, take you hdd and give it a shake, heard anything? change it, heard nothing test the other options.

It started about an year ago (but not so agressive) and it got like 10 times worst by now. I shook it gently ("Avoid shocks") and I couldn't hear anything...

This is the last bump, i swear, no more! :)
So, here's a thing i just figured out: My SWAP memory gathers up reeaaaly slow, it seems in needs a optimum of 6 minutes to gather up enough (about 1,7 GB) before it works as usual. Here's a little image to explain everything: clicky-mad paint skills
Even more, it stays at about 2,3 GB when i'm in-game and when i quit it drops to 1,2 GB,and it recovers veeeery slow so i just might have found the cause...Now 'sup with this darn SWAP memory?

I'm not going to go too technical, but since Swap is used once your physical ram is all used it, try closing processes you don't use, did you also try cleaning the internal fan? It can lead to more stress on the Swap memory and potentially the computer itself. I'm no computer wizz, but hopefully this or another person's solution helps

Hey guys here i am with another "PC problems" or "PC builds" thread :/
First, don't bother searching for a giveaway, there is none, sorry :(
Ok, so:
Every time i start up my computer it starts normaly (about 40 seconds) but the it logs on and it takes ages for the tasks to start.. But that's not really the point. The point is my HDD stays at 100% use (used many many monitoring softwares) and the system gets a massive lag, and it calms down after about 20 mins. Also, after playing a few hours it rages again, got to wait 30-40 minutes to "cool down"
Any ideea what could cause this? :/
P.S.: My build is from 2008, a 'Cuda ATA Device (320GB, 7200 RPM, SATA-II)
