Not sure what you mean by visible add-on parts... are you talking performance hits?
If so, I seriously doubt that'd have much impact unless they all have crazy lighting on them.
I'm an amateur in Unity still, but can give some advice.
If "on-rails space shooter" is what it sounds like... it definitely sounds like something Unity could do. I'm also assuming 3D. I'm sure it's capable of doing the same in 2D, but I haven't tested anything 2D in it yet, and I don't think it's always the best tool for 2D.

I've been kicking around a game in my head for a few years now. How suited to an on-rails space shooter is the free version of Unity? Would visible add-on parts to the ship make much of a difference?
