There shouldn't be an issue as they'll provide the specific key to be revoked. Technically you didn't even need to go through steam to remove the game as you would have still been able toa ctivate the GOTY

Likewise, the distributor sends a DEACTIVATION request to Steam, you don't have to actually do anything to report it to steam.
Once the key is removed from your account, you'll get a red notice warning at the top of your client stating a key has been removed.
I've personally had double-versions of a game in my inventory, for nearly identical reasons, and it worked out just fine, just waiting for the old key to be deactivated. :)

Unless Amazon somehow screw up and sent the wrong key info for Steam to deactivate, you'll be fine.
Steam deactivates a key based on, well... the key. Sellers/dev won't know your Steam account, they can't say "okay, go to this account and deactivate bla bla bla". Instead they give Steam info on the key, Steam will check for the key, and deactivate whatever is associated with the key.

What's confusing me is that i explain everything to steam support and they remove the standard edition from account, in account's details there is no trace that it was ever standard edition added to account but then i tried that key on second account i got "duplicate product code" It's very strange that they did not disable that key and i wonder what will happen if Amazon acctualy send request for a revoking key, will i get nice red notice.
And the only reason why i insist for a game removal is because steam doesn't give extra copies of a game and it could be a problem if i added a goty edition over standard because only dlcs would be added. Sure i could wait for Amazon to send a request for a deactivation but i read somewhere that it takes too long and in some cases they don't even send requests.

So 2 days ago i purchased shadow of mordor standard edition from amazon and activated game on steam, then i noticed that the same price was for goty and standard edition, Amazon refunded me money and i bought goty edition with it. Than i contact the steam explaining them situation and i wanted standard edition to be removed from my account After they remove me the game i added the goty edition to my account. However i noticed that both cd keys (standard and goty) are tied to my account. Do you think will it be any problems when Amazon ask for a key deactivation of standard edition?
