I just purchased the entire Wing Commander series on Gog because it is on sale today, I have the original CDs for all the games (Well floppies for the first one) but the convenience of the Gog installers with the updates included is what made me do it. Plus WC is one of my all time favorite game series. I also purchased Sid Meier's Alpha Centauri from Gog the other day when it was on sale, I have the original CD for it and it's expansion pack too, but again its the convenience of it. I play mostly on Linux, and many of the Gog games have pre-configured installations for PlayOnLinux which makes it easy to run these older Windows games as a penguin. :)

I bought the GTA games several times. I own two copies of GTA Vice City on the PS2 for collector reasons (one censored, one uncensored. For those who do not know, the game was changed due to racial controversy as well the stun grenade being removed likely for lag reasons) and one more GTA Vice City on the PC thanks to the GTA collection, which helps me also own two copies of San Andreas and GTA III. I also at one point got rid of all my Rated M games because I was being a Mormon then, I'm over that shit now so I bought a bunch of my Rated M games again.

I own several copies for Duke Nukem Forever. I bought two collector's edition ($100 each at release) for PS3 and Xbox 360 to hoard for awhile if not forever. Then I got another copy I can play for the PS3 as well a copy on Steam I got later.
Unreal Tournament III on PS3 and then PC. I love the game, but it is dead as tits online.
I bought the Command and Conquer games quite a few times! I bought Command and conquer Red Alert 2 regular disc, then I got The First Decade... it got stolen so I bought The First Decade again, then I bought the whole command and conquer collection on Origin for $5. I also bought at one point of time Red Alert 3's collector edition that unfortunately disappeared... I also bought the Command and Conquer 3 games on Steam at some point as well Red Alert 3.
I bought Original War a long time ago at Big Lots or whatever the place is called, box and everything (wish I kept it all). Then the disc had some kind of installation issue, likely their poor man's attempt at DRM, and could never find it again... :( So I pirated it. Then it magically appeared on Steam! I bought it then, of course!

Dragon Age: Origins. Bought physical copies of both Origins and Awakening. Then when DA:O ultimate edition came to Steam I bought that during a sale since I never got all the DLCs anyways.

Smooth Operators. Bought a DRM free copy from Indie Gala back in 2012. Bought a steam copy when it came out a week ago since the indie gala edition was not receiving any updates.

Tomb Raider: Underground to give away since it was super cheap.

Dugeon Siege 2 and 3. One copy of each for myself, one copy of each to give away.

Not even going to mention games that I've bought multiple times from different bundles since those I don't really choose whether I'm getting that particular game or not.

I've got a lot I've done that with (intentionally, too). My two most notable games are Sonic 2 (own it 3 times - as a Genesis cartridge and in Gamecube and PSP collections, plus emulate it on my PC) and Tomb Raider Anniversary, which I also own 3 times (PSP, non-Steam PC, and Steam).

...And I've beaten both of those multiple times in all 4 & 3 places, respectively.

I think I also own Tomb Raiders I-IV 2 or 3 times each (PSP, non-Steam PC, Steam, and PS1).
