I recall one episode which I caught a bunch of years back that showed his pikachu losing to an elekid.
Not even a joke, it smacked him down.
Its pretty clear the damn thing should evolve at this point, its reached the maximum of its potential as a pikachu.

If I recall correctly the sprinklers went off so Onix was wet, which somehow helped electricity conduct through solid rock. Honestly they never made the how very clear they just said his electricity was super powerful.

While they at least justified it by saying Zekrom stole Pikachu's electricity, the gen V anime seasons were definitely the worst of the series. At least the X/Y saga seems to have actually decent writing.

TL;DR
If you think the previously mentioned examples are bad writing, you haven't read enough manga.
There are plenty of shows with weak narratives, but the most extreme examples always seem to involve Japanese mangaka. (Bollywood takes first prize for ludicrous scripting.) Many times, I have followed what was otherwise a decent plot-line only to have it ruined by intricately-explained tripe, attached to the main body of the story with all the finesse of a blind seal wielding a nail-gun. Most of the time, the discordant explication is completely superfluous and succeeds only in gutting an otherwise decent storyline.
Why do the Japanese mangaka feel the need to destroy the suspension of disbelief, tear down the inherent logic of their story, and poke holes in the virtual world they have so carefully crafted? Perhaps, in the metaphor used previously, there lies an answer to these questions and the prevalence of this practice within Japanese writing? It may be that they are committing literary sepuku.
