This is an amazing game, spent probably too much time playing it during uni years. It's partly because of this that I found Beyond Earth such a let down. I don't remember it being particularly buggy though, although it is a bit of a slog getting my old retail copies running on recent Windows. Maybe I just never noticed.

Not a PC game, but Black Sigil: Blade of the Exiled for DS is great even though it's got random crashes and a couple bugged quests. One of them is completely broken in that it doesn't give the reward after finishing it.
It definitely scratches that Chrono Trigger itch though.

Batman: Arkham Origins. The game has some rather infamous collision bugs that can get you, or the enemies, stuck in geometry to the extent of just breaking some missions. One in particular was so bad that it could ruin the savefile by getting Batman permanently stuck inside a wall, but it got thankfully patched. Despite that I loved the game.
Also this might just have been a me problem because of the system in which I played it but the PC port of Sunset Overdrive has major lighting glitches that can get very annoying to look at (it straight up strobes sometimes) but they don't affect gameplay.

Tales of Zestiria! It was mainly just the combat camera that was buggy, but goddamn was it literally impossible to see anything at times. Fighting blind was a small price to pay, though.

Knights of the Old Republic 2. It's an Obsidian game so it goes without question it's a buggy mes- .... Well I'm feeling charitable today so I'll say it's bugs aren't insurmountable, and yes I know the Restored Content Mod fixes alot of stuff but even without that mod it's still an outstanding roleplaying experience that even now I keep coming back to.
2nd place for me would have to go to another bug filled game that gives Starship Troopers a run for its money Obsidian game, Neverwinter Nights 2 & it's expansions; in terms of its single player content it's a vast improvement over the first game, especially for me the 1st expansion, but I have to admit the bugs in the first year or so were quite painful, hampered by an inefficient patching system. The perils of having to be a decent game and a multiplayer sandbox as well I suppose.

Vampire: The Masquerade - Bloodlines, a very remarkable rpg. It was the first game with a licensed Source Engine and looked good for its time. However the developing studio Troika Games was in financial troubles and released the game incomplete and bug riddled. Only due to a very enthusiastic gamer community a good number of bugs and open ends were closed.
