This is wierd.

I had 2499 games on my list, i have just added another CDKEY and... still 2499.

Is steam handling differently the cdkeys on game count? This is kind of odd. The game in question was Red Bit Ninja.

don't rage and everything is gonna be fine.
besides, Steam is taking some time to adjust the library when you add something...
this may be a bug or something on latest updates.

AFAIK only keys for games that don't have store page yet are not counted upon activation (until they get store page and you activate some other key after that).
Probably very recently one game from your library was removed if it was in beta or alpha state as no longer active or it is removed from steam store, and activation of this key just refreshed count.

Can you even add a cdkey that doesn't have a store page?

Sometimes you can, yes. If you've got a key for a game that has been removed you can do activate it and play the game. There is also another one I know of, If you've got a pass for the crew wild run beta, you can activate that, it doesn't have a store page yet, there's probably other cases like that too.

Yeah, forgot about removed game, but they still add up on the counter as far as i know. And its not the case anyways, the game i added is released on steam.

Yeah I figured that might be the case, thought I'd just put it out there anyway.

Yes you can, eg happened several times with groupees build a greenlight bundles, they added the keys for some greenlit games day or two before they got pages on steam. And like Smithers already said - removed games.

you can, and not only for removed games. there are games that are not released yet and don't have a store page yet, but you can add them with a cd key. this happens quite often with greenlight titles. you get the key early on the bundle site, before they even set up the store page.

Maybe you had a free for a day or two game that was removed

It would be a huge coincidence for the game to be removed while i was adding another game. And i think only Payday 2 is free for a short time, and i already own it.
