I think the intro for Star Craft Brood War is one of the best intros I've ever seen. It perfectly sets the tone for the game.
As for introductions to complex & well established settings, I think the one from Space Hulk: Vengeance of the Blood Angels does an excellent job at giving you all the background information you need for its small slice of the setting.
The second Legacy of Kain game, Soul reaver also set the tone well, and gave you enough information to go on.
There is something about the style of the intros for the Thief games that just appeals to me. I wish the recent Thief game would have had the same atmosphere
