First... Is there a way to erase items from Spiral Knights without launching it or in my case, Installing the game?

And. What happens if I delete the folder of a game I haven't used in a while in \steamapps\common

First one, no. You have to install the game and delete all characters with items.

Can't help you with the first question, but the second one is easy, nothing happens you just won't be able to play the game.
Your save games can be found in a different folder so you won't have to worry about those.
