The Yawhg is great if you have a couple friends over. It's like a choose your own adventure game but with hilarious results. If you don't crack up while playing this game, then you're doing it wrong. I recommend playing it with a few drinks to enhance the experience.

Vampire: The Masquerade Bloodlines
Sure, it's not ENTIRELY obscure, but it's my single favorite game of all time, so when asked a question like you gave, I have to reply with it :)
There still hasn't been any other game with the same sort of atmosphere,creativity, freedom of choice, dark humor, or compelling storyline. Sure, some games come close- Thief 3, for example. And I've yet to play some more modern games, due to life being life.
But no matter what, V:tMB will always have a special place in my heart as a magnificent example of quality gaming. And for all the sabotage the publishers inflicted onto the dev team, the fact that fans are STILL modding and maintaining the game now, speaks a lot to the game's quality.

Also, not sure how well-known Card Hunter is after its Steam release on 7/13, but it's an amazing CCG/RPG hybrid with an incredible dev staff, and I can't recommend it enough :)

I had heard about V:tMB somewhere, once, but am glad to be reminded of it again. I dunno about Card Hunter. A friend of mine is a huge fan of it, which has kinda made me doubt wether or not I should try it.

Well, I've never met devs as friendly, helpful, supportive, active, or visibly hard-working before, so there's definitely that in its favor.
It's easy enough to go to cardhunter.com or kongregate.com and load up the browser version for a test spin, and the same login works on any platform, so no need to go download it on Steam straight off- and no excuses for not trying it :D
I've been playing it for nearing 10 months now, it's quite the game :)

Project Justice for Sega Dreamcast. (sequel to Rival Schools)

Dont know, all were in some bundles, so I dont know if they are famous^^
The Stanley Parable, fun game with a very high replay factor. Not much action.
Dust an elysian Tail, 2D hack and slash, was really fun and most of the game (programming and design) was done by one guy. Pretty impressive.
DLC Quest, just a little fun game to make fun of the current DLC Meta of the big Publisher, very much fun and "nerd" references, but a bit short.
And Biochock Infinite of course, but I guess everyone at least knows tthat game ;->

I know every game you mentioned, but yeah their status as popular or not is kinda hard to determine. Well at least for DLC Quest, I do believe the others have huge fanbases.

Hm... then maybe Binding of isaac.
But I think its at least as famous as the other two (and a pretty wierd game).
But that are the bottom 4 in my "good games" library when sorted by fame i guess ^^
Ah, forgot, since i dont play it on this PC:
Shuffelpuff Cantina Deluxe.
Its a mobile port and its gets to a pretty intense grinding game the further you come, but if you like airhockey its quite fun for a while.

Contradiction i made several whitelist giveaways for ti and the response for it has been great. I watched this being played by a streamer and thought that this would be a fun game to play but even more importantly to make a great giveaway :)
