Yeah, that tends to happen a lot. It's especially surprising when a game you never thought would end up in a bundle appears in a Humble Bundle notification.

Thanks for the potato!

Well, nobody can know for sure, but after a while you kind of get experienced in what games have 'bundle potential'. As for Telltale games, they're probably one of the most bundled developers ever (taking into account that their games possess decent quality) so for these games, you should almost never buy them at all at retail price unless you don't have a backlog at all and want to play them shortly after release. As for other games, almost everything that doesn't retain some kind of mainstream status (sometimes, even despite being mainstream) will be bundled sooner or later, usually within a few years, so if you have patience for those, never buy them up front. Good hints of potential bundling are: Indie companies, mediocre playerbase/popularity, at most decent but not supreme quality (exceptions occur), frequent and heavy discounts, maybe even on release (on Steam or other sites).

Damn them and their great bundle! Still a very wonderful problem to have. Especially since its usually part of a good run on Humble's part and while you would have benefited from waiting , but on some others you're more likely to make out like a bandit. It's one hell of a boon that companies risk losing the sales they would've had in hopes of gaining more from all the people that wouldn't purchase otherwise or only interesting in one or two.

I actually just "completed the collection" for Telltale during the Steam sale too. I had like 75% of it already, still I would have paid half as much if I had waited a month. But happy as hell for bundles like that.
