Always trust SG when it comes to CV numbers. SGTools numbers are a approximation.
One of the differences that I'm aware of is for delisted games.
SGTools looks up game prices from Steam so if a game is delisted, it assumes its price is $0. SG, on the other hand, remembers historical prices.

Strong discrepancies began when here (on SG) there were changes that were later canceled (some games were marked as "NO CV" and later changed back to "BUNDLED" or "FULL CV")). Still have no idea why they kept Down in Bermuda as "NO CV" game...

I recently checked some profiles on SGTools and realized that the Real CV there was almost always a few dollars off from what it actually is on SteamGifts. For example, my Real CV here is $615.34 but on SGTools it says it is $625.20. I know this isn't a big deal but I was just wondering why this is happening.
