An arm injury isn't fun, hope you'll get well soon.
Games I have finished, all of which I played with a 360 controller (and enjoyed/would recommend):
Castle Crashers
Dust: An Elysian Tail
Hotline Miami
Just Cause 2
LIMBO
Sleeping Dogs
Spec Ops: The Line
The Lord of the Rings: War in the North
Trine 2
Have lots of controller friendly games on my backlog as well, but I thought I would mentioned the ones I've finished.

Jets n Guns Gold! You should definitely play (and replay, and replay) it! It is great and has Machinae Supremacy in it! (:

I play a lot of games with a controller. But one game comes to my mind instantly, as I didn't expect to be fun with a controller:
How to Survive. It's a top-down survival-shooter. A hidden gem for me, you might wanna check it out. :)
Get well soon!

From your backlog: Toki Tori 2+, Tales from Space: Mutant Blobs Attacks, VVVVVV, FEZ, Dead Pixels, Cthulhu Saves the World, Cave Story+, Blocks that Matter, Dust: An Elysian Tail, Guacamelee: Gold Edition, Hammerwatch, La-Mulana. Those are all games which are working better with a controller than with another control scheme. And most of them are pretty fun and/or interesting.
If you want to try FPS again you can try it for Borderlands. I played both with a controller and I thought it is working well. Maybe it will help you get a feeling for it since you are accustomed to the games already.

Going by your library, and by which ones I've found better with controller:
Rogue Legacy
Super Meat Boy
Dust: An Elysian Tail
Jamestown
Sideway
Cave Story+
Fez
Street Fighter IV
... I'm sensing a trend there.

Can't help because I don't even own a controller for pc, so I wouldn't know how well implemented it is :(

First of all, if someone beat Dark Souls using a rock band guitar, then someone can play dark souls with one hand. Second, OP said he can hold a controller just fine, it's just using a mouse in tandem with the keyboard that gives him problems. Otherwise he wouldn't even be playing games anyway.

Ppl said almost all I'd say too, so...
I wouldn't suggest FPS with pad, but if you want to, I'd suggest single player/co-op ones, wouldn't be fair to play versus mouse+keyboard, so Borderlands games, Dead Island, Drunken Robot Pornography...I really liked Antichamber too, Skyrim, Fallout 3/New Vegas (not talking about high tier new games obvsiously, but something you'd find with trades/sales), PAYDAY (feel free to miss the first and go play the sequel imho), S.T.A.L.K.E.R. serie, Portal 1&2, L4D 1&2, Metro serie, Stanley Parable and Jazzpunk (both fun as hell imho).
Sidescroll games can be fun too, and I surely won't miss Guacamelee, Deadlight, Rocketbirds, Battleblock Theater and as puzzles like Braid don't miss The Bridge, The Swapper and FEZ.
You can play forever now

I'm sorry to hear about your arm injury. :( That's not a fun situation.
I'm not sure about controller games. Unfortunately I do not have a controller so I don't have experience with that. For some reason my PS3 controller won't connect with my PC regardless of the program I attempt to use. But, if I could get it to work, I'd like to use it for Mortal Kombat X, Pro Evolution Soccer, MLB 2K, NBA... Basically my sports and fighting games.
Have a bump for your arm getting better. :)

Due to an injury of my right arm, I'm not able to use the mouse. Being right handed, that pretty much means no games that require mouse and keyboard. I've gotten used to using the mouse left handed for browsing, but I'm not good enough to play games left handed. My doctor first told me to rest the arm for a couple of weeks and see if it got better before trying other treatments. The first week I completely stayed off the computer and watched TV, movies and Netflix. I got tired of that though, so I decided to try some games with my XB360 controller and luckily it doesn't hurt to use a controller. For the past few weeks I've only been playing games that have controller support, and I've managed to knocked off quite a few games from my backlog:
I haven't finished Bastion just yet, but I should be finishing it in a day or two. A lot of these games I bought or got in bundles years ago and installed them intending to play them, but they got pushed down the backlog by newer releases. I've been playing the games I already have installed before I install new ones. I'm now down to a couple of installed games that support a controller for me to knock off the backlog. I think they're pretty short though and I'll probably finish them by the end of the week.
I went ahead and pre-ordered a Steam Controller when I realized that it might take a while for my arm to fully heal. The Steam Controller came in last week, earlier than I expected, so now I can get back to some mouse/KB games. After I finish Bastion and the two other games I have installed, I haven't decided what to play next, but I have a few things in mind.
Not long before I hurt my arm, I started a new heavily modded game of Fallout New Vegas. To scratch the Fallout itch until I can get back to New Vegas I was thinking of playing Fallout and Fallout 2 again. I own them from GOG, but I did install Fallout, create a shortcut to run it from Steam, setup the Steam Controller and it works fine. I'm also thinking about newer RPGs that I haven't played yet like the Shadowrun series or Expeditions: Conquistador. The Wasteland 2 Director's Cut and Divinity: Original Sin Enhanced Edition have been released, both now supporting controllers. I played and finished Wasteland 2 before the DC, and I've been wanting to play it again even before the DC was announced. I've started Divinity: Original Sin twice, each time playing coop with a different person, but my coop partners stopped playing after a while and I didn't want to continue the save games without them. I've wanted to go back and play it solo, but sadly it got put on my backlog.
Another game from my backlog short list is Alpha Protocol, which I won here and just haven't gotten around to playing yet. According to the manual it supports an XB360 controller, but with it being an action/RPG I don't know how well I'd do playing it with a controller. I've always used a mouse and keyboard for FPS and TPS games. I tried running through The Stanley Parable to see how I adjusted to using the XB360 controller for first person controls, and I couldn't stand it. It's not that I couldn't do it, I just didn't like it. It just feels, clumsy.
I have a pretty good idea of what I'm going to play next, but I still want to hear suggestions. It doesn't have to be something I listed above, it could be anything that supports an XB360 controller or might work well with the Steam Controller.
