I could advice KUNAI, quite similar to The Messenger, a quite good 2 plateform with retro graphics

In general, I would recommend metroidvanias. The genre as a whole is so heavily influenced by Super Metroid and Castlevania: Symphony of the Night that most games have a bit of a retro feel. I think that you primarily named the games that I would instantly recommend, but here are the ones I'd personally shoutout:
Katana ZERO - It is a very interesting game. It has individual levels that are somehow a combination of a puzzle game and an action-platformer. The game has decent replayability with time trials and harder difficulties. The story does have a lot of heavy stuff including war, drug use, and PTSD, so it can be a bit hard for some I'd imagine.
Panzer Paladin - A game that I mostly enjoyed. It's a pretty fun and interesting take on action-platformers. Some of the later bosses are a bit rough and the checkpoint system feels reminiscent of the overly-punishing systems in the older era. It feels a bit similar to Mega Man if I had to compare. Fun game overall that I would recommend.
Momodora: Reverie Under The Moonlight - Momodora: RUTM is one of my absolute all-time favorite metroidvanias. It is a bit on the short side and the controls take a little bit to get familiar with, but it is such a great game overall. I absolutely adored the game and would highly recommend it to any fan of metroidvanias

Immediately rushed to recommend The Messenger and CrossCode, but looks like you know of both already. :D
Outside of those two with their obvious inspirations, I'm not really sure what makes a game retro, to be honest... So I'm gonna recommend some games and you'll need to decide if they're retro or not... ^_^'
Wings of Vi - Probably the most likely one to qualify. I should mention thought that it falls squarely into "Platformer Hell" territory. ;D
Dustforce - A very interesting (and challenging) precision platformer.
Intrusion 2 - Action platformer with very unique object physics. Short and sweet.
Robbie Swifthand and the Orb of Mysteries - Non-action platformer. Even has that 90s B-Movie styled title. XD
All the Shantae games but especially Shantae and the Pirate's Curse.
Rabi-Ribi - Probably the one I least expect anyone to try out, but I have to recommend Rabi-Ribi. It's a mix of Metroidvania (with exceptional metroidvania elements), platformer and Bullet Hell (mostly the bosses), so it's tough and quite complex when you get into it, but it's so very good. (And cute. Can't forget cure.)

Like, games with retro pixel graphics specifically? Because there are also e.g. Nintendo 64-style retro titles as well. It might help to be a little more specific!
Anyways, check out La-Mulana for something seriously oldschool and Nintendo hard.
Jimmy and the Pulsating Mass is amazing if you want something like Earthbound.
Anodyne and The Elementalist for Zelda-alikes, with the former being a surreal/horror take on the whole thing.

Right. I'm just saying it might help to specify an era or type of gameplay if you want more specific recs. There's a huge gameplay difference between a retro JRPG, a retro platformer and a retro point-and-click, just as there's a big difference between a game like Broken Reality and a game like Broken Reality and a game like Alwa's Awakening because they're made to evoke different retro consoles.
