The first thing that comes to mind is "Brothers - A Tale of Two Sons", a game that uses the controller in a very unique and interesting way. Though this game is playable with keyboard/mouse, a lot of what makes it so great is lost (which is why the Steam page says controller required).

Tomb Raider
Skyrim & Fallout 3 & NV
Dirt 2 & 3 / GRID series
GTA 4 & 5 / Saints Row 3 & 4
Witcher series
Basically im using xbox controller for arcade racers, and every other game where i can trade a little accuracy for "cinematic smoothness". The visuals feel much more immersive when you don´t continously flick around in split seconds. Variable walking pace on left stick totally sweetens the deal.

Castle Crashers
GTA 4 (mostly due to it being the worst port ever)
Shank II
Every arcade racer needs a controller for me, if it doesn't support it then I just use Xpadder. The only game that was horrible with a controller was Dirt 1, the game had a dead zone (that you couldn't change), along with my controllers dead zone made it to where if you move the joystick even a little bit then the whole entire car spins completely out of control.

Every devil may cry games with a controller.(I beat 3 with a keyboard/mouse but 4 is hell without controller, because keyboard had some problems with forward input + another input).
For 3, you need to do a little bit of tinkering but there a nice guide on steam.
Grid 1 and 2 is better with a controller, like any racing games.
Killer is dead is fun with a controller but you can play that game very well with kb/m(suprising me)

I use Pinnacle Profiler so I pretty much play every game in my steam library with a 360 controller, it also works with the xbone controller, and it has a free trial version. Anything third person works great - Assassins Creed Series, Sniper Elite, XCOM, Tomb Raider and Hand of Fate. Platformers are great with a controller, Mark of the Ninja, Super House of Dead Ninjas, Super Meat Boy. Arcade games also work really well, Pac-man DX and shmups like Crimzon Clover and Jamestown.

Full Controller Support
Titles marked with “Full Controller Support” indicate that they can be downloaded, launched and played using only a controller. These titles do not require a mouse or keyboard on hand for any configuration or in-game setup.
Partial Controller Support
Titles marked with “Partial Controller Support” indicate that mouse and keyboard may be required from time to time. A controller may be used while in game, however installation, configuration and overall user interface may only be optimized for mouse and keyboard.
I got this information from here(bottem of the page)

Ori and the Blind Forest, Raiden, Jamestown, Cave Story, basically most 2D action games (be it platformers, shmups, brawlers and so on) that don't use the mouse for aiming. For most games that uses a free camera, or where having good control of the camera is helpful, it's better to stick with a mouse & keyboard, as long as the controls don't have some form of quirk that makes use of the gamepad (Metal gear Rising & Dark Souls are good examples of games where a controller is near mandatory, while games like The Witcher 3 or GTA 5 are games that I found the lack of good camera controls to be too much of a detriment to make a gamepad worth using).

Devil May Cry series, Castlevania Lords of Shadow - the one reason I got my controller, I suppose you could play any Assassin's Creed game on it... I also played XCOM Evemy Unknown, Shadow of Mordor, any racing game, Metal Gear Rising which is quite fun, any generic fighting game e.g. Mortal Kombat, Street Fighter... Some of the oldies like Prince of Persia, amazing games, loved them all, even the last 2... Batman series perhaps... oh boy, that's a lot of games.

Oh OK, then you should probably play with a mouse... or activate the aim assist. I'm used to play on consoles so aim assist is something I know is needed when using a controller (ie Payday for PS3 didn't have aim assist and it sucked, so I got it for Steam and played it with mouse)
