Bioshock and Bioshock Infinite(NOT Bioshock 2), World In Conflict, S.T.A.L.K.E.R. - Shadow of Chernobyl, Metro 2033, Metro - Last Light, Unreal 2 The Awakening, Grand Theft Auto IV, Spec Ops The Line, The Prince of Persia original trilogy, Dead Space 2, Deus Ex and Deus Ex Human Revolution, Mass Effect(only the first one because it actually touches the theme of friendship in a sci-fi universe just like Unreal 2 and doesn't have any war and Starship Troopers heroism bullshit, like the other 2), the entire Max Payne series, The Suffering series(a personal experience delving into the human mind), Far Cry 3, Tomb Raider(2013) and there may be some others I missed. Anyhow, bottom line is there's tons to choose from.

theBioshock games have that meaningful thing, not too much, but is there. do you want to harvest those little monsters? or are you going to spare their lives? does it even matter? aren't they just monsters? is right to feel like shit when you murder their "daddy"? because, let's be honest, they never attack you unless you attack first, but you need the adam... no, you WANT the adam, you want the power...
i experience the same on Fallout: New vegas. specially with The Lonesome Road DLC.
those kind of games that give you some sort of freedom. sure, you can go on a killing spree, and murder every single thing you see, but do you really want to do that? would you spare the live of those who are bad?, would you help them if they need your help? or would you kill every last of them?
if you kill them, you will save those poor villagers, and if you don't they probably are going to kill everyone, or worst. you have to decide. kill the bad guys, do nothing. or join them and loot everything, hell, you can even join the bad guys, and then murder them.
other meaningful are probably games like rust and DayZ... but just because they show you how humanity sucks. like this little example from RPS (relax, not a "your sex is wrong" kind of article)

PC:
To The Moon: Just play this. Please, play it.
Portal 2: The take on conscience as something made by someone else other than you. Morality cores and shit.
Home: This one is pretty interesting. Makes you question everything as a whole.
A bonus for the PS2:
Kingdom Hearts I and II: They made me think about the darkness in our hearts, and that if there is someone terribly dark, that person has a strong heart, but towards the wrong path. And when you DO give in to the darkness that exists in you, you DO become a different person, either a monster or a shell, and they both hurt the ones around you. Also, when people truly share a common goal, they forge incredibly strong bonds that will keep them together for good.

I'm playing Bastion and loving it, it's almost made me cry. Spec Ops was also really good, and I like Braid.

Best part of Bastion is that the underlying messages gradually become clear over the course of the game, and only after the ending you have the full picture.

First thing I thought of was To The Moon. Deals a lot with morality and ethics. Very powerful game.

We all play a lot of video games that have been praised for their gameplay, creative story, graphics, etc.
I'm looking for good video games that are also meaningful. The Last of Us is an example - it deals with deep themes like sacrifice, fate, loyalty, human nature, and the human situation. Deus Ex is also viable - it makes us question the morality of human modification, and how far we can go before we cross a line.
Minecraft isn't a very good example - in it, you run around, chop trees, build houses, and kill monsters. Creative and fun, but not meaningful and moral. Actually, see the quote below
What are some suggestions?
EDIT:
A quote: "The question is flawed, it's a lot like asking what the most meaningful book is a lot of different books are meaningful in different ways. Your example of minecraft being not meaningful already shows the limitation of what you consider meaning. Minecraft is very meaningful as an outlet of self expression and self exploration." -abyssion1337
Thoughtful and insightful. Interesting...
