They are essentially the same game, but they are still 2 separate versions. You can own them both.
33550 shows up as "Time of Shadows" in your Steam library and 33540 as "Dawn of Magic 2", no matter where you live.
It is just the Steam Store that shows you only one or the other.

The winner can mark as received, and all is ok for the giveaway creator.
But it does make a difference in this sense for the winner:
The correct version of the game won't register as owned. Because when the computer checks, they check using those ID-numbers:
If you claim giving away version 33550 at SteamGifts but you actually give away version 33540,
then the winner activates version 33540 and it won't match what is recorded at SteamGifts.

If they do it correctly they should add only https://steamcommunity.com/app/33540 to the bundled.
However, usually in these cases both versions get bundled even though https://steamcommunity.com/app/33550/ should remain unbundled.

Looks like this issue is now resolved for the most part.
You can now give away only version http://store.steampowered.com/app/33540/ which is the correct bundled version.
The only remaining issue is that the title of the game here is still "Time of Shadows" but Steam store link is ok, and image shows correct "Dawn of Magic 2".

Cool... I thought it wasn't bundled so I bought the game and now I see the title was incorrect... SteamGifts support could at least fix the title at BundleGames

The version with Steam store link http://store.steampowered.com/app/33550/ is called "Time of Shadows" worldwide, but it is officially sold only in North America only. You don't get this version from the Indie Gala bundle.

If you give away the wrong version there will be issues such as the game won't be detected as owned after the giveaway, because they will own app 33540 version instead of app 33550 or vice versa.
I don't understand why not program a solution to show the titles of the non-NA version games correctly. Almost all the issues regarding these games with 2 versions would get resolved.
Especially in this case, the 2 versions have completely different name so it shouldn't be an issue to let them both be available to give away. Or at least it should be the bundle version specifically that can be given away, not the now much rarer and unbundled NA version.The games themselves aren't region restricted, both versions activate anywhere.This same issue concerns for example:
