Planescape: Torment. In my head, the friendship between Dak'kon and The Nameless One became the stuff of legends. :-)
The emotional punch at the beginning of Homeworld was also quite good.
And, of course, "Papers, Please!" I've only played for it an hour, but that's enough to know I haven't even plunged its depths yet and it can only get more involving.

I've got many: Neverwinter Nights, both Deus Ex and Deus Ex Human Revolution, S.T.A.L.K.E.R. - Shadow of Chernobyl, F.E.A.R, Max Payne 2, The Suffering Ties That Bind, Dead Space 2, Half Life 2, Return to Castle Wolfenstein, Unreal 2 The Awakening, Metro Last Light, Medal of Honor Allied Assault, Bioshock 1 and Infinite(not 2, certainly not 2) and, of course...the game that dismantled the whole "war is cool" bullshit idea that those idiotic Call of "Dudy" games instituted, Spec Ops The Line. But if I had to chose just one, I'd say...oh boy this is hard, guess it would have to be Bioshock. People who gave obvious answers like Mass Effect or Dragon Age or, even worse, mentioned pieces of shit games like CounterStrike or Call of Duty Modern Warfare 2 are shallow and narrow minded idiots who probably enjoy Michel Bay movies and have no idea what a good story is.

I still have to get into Spec Ops The Line (won here on sg, yay!) and Brothers (waiting for better sales).
Also I finished Thomas Was Alone and it did make me immerse in its atmosphere a lot. It's incredible how so few resources can transmit so much.

Guess there are 2 of them. First, original Bioshock(ohh,that Would you kindly kill moment, of course). And second one will be Sleeping Dogs. I wasn't expecting good touching story from it, but it for some reason really hit me into the heart.

KOTOR 2 ---> Scratch the Disciple and you have a game where pretty much every character is awesome.
Mass Effect Trilogy ---> Feels abound everywhere you turn!
Star Wars: Republic Commando ---> I'm still coming to get you back Sev! Somehow...

Wow... There are so many.
I guess the earliest one to have a big emotional payoff would be Ultima IV. Then there was the unexpected ending of Diablo. Of course, Planescape: Torment was huge, emotionally, and the Baldur's Gate series had me pretty invested in it, too. There were a lot of mads for Neverwinter Nights that were tremendous, too many to list here, and then there are a bunch of games which others have already mentioned.
I suppose I would have to say that, out of all of those, PST probably had the biggest emotional impact on me. I'm quite looking forward to playing Torment: Tides of Numenera.

BioShock Trilogy in this order: BioShock Infinite, BioShock, BI: Burial at Sea Ep. 1, BioShock 2: Minerva's Den, BioShock 2. But all of them are great.
System Shock 1 and System Shock 2. So immersive.
The Witcher series. Books are far better but still amazing stories.
S.T.A.L.K.E.R. Shadow of Chernobyl. Comments not needed.
F.E.A.R. 1. Original story of the Alma was played brilliantly.

I'm not talking about games like cs:go or a game that has an okay story but about a game, that really made you feel with the protagonist. There are many games I like but none where like Kingdom Hearts. Since I like fantasy, the story is beautiful and the music is fantastic. It all made a really enjoyable experiance for me.
