Path of Exile
Deus Ex: Human Revolution - Pacifist. Sounds like you loved this game. But also sounds like you can easily mess up this achievement due to rather stupid reasons.
Tomb Raider Mostly multiplayer and some not-so-interesting achievements.
Torchlight
LYNE
Deponia - I haven't played any of the Deponia games before, but this achievement also gives you a perfect game! Two birds with one stone. I have no idea what time effort is needed for this achievement.
Faerie Solitaire Waaay too grindy.
Scribblenauts Unlimited Mostly end game achievements.
Portal While it would be nice to play this game again and re-experience it, there's probably no way you can do this achievement without a guide, which takes away from the "specialty" of the achievement.
Games you haven't started yet:
Skyrim Seriously beautiful. If you haven't played it yet, the journey will be amazing. Unfortunately, crossing this out because it requires a huge amount of time investment to get the rest of the achievements.
Dust: An Elysian Tail This game is beautiful. But if you're trying to target a specific achievement for your 1,000th one, it'll be difficult. ~32 hours to perfect. Not easy, but not extremely hard either.
Games you don't own yet:
Ittle Dew - In the style of the Zelda Gameboy games. I really enjoyed it, and it's a bit of a challenge to perfect, but very doable.

I would say,
Space Pirates and Zombies:
Sniper
Base Killington
since those fall nicely in the "really hard to do, but manageable" category......but you'll end up getting tons of others before that, so I'll say Slave Driver, because collecting goons is fun.

You should, you get goons from pretty much every ship you blow up and you can collect them from cryo cannisters in debris fields too. It'd just be a bit time consuming since it looks like you're right near the beginning, you'd have to make lots of trips back to the Clockwork to dump them off.
Or you could just space them as you go and make Eye Popper your 1,001st. The only thing more fun than collecting goons is shoving them out an airlock.

You can try Dustforce, it has a single achievement (and in my opinion is almost impossible but that's just a small detail).
EDIT: You can also throw a can to a combine soldier in Half-Life 2 (without getting other achievements before it) or show your middle finger in Surgeon Simulator (but be careful to not use other finger combinations first).

Yeah, my only playthrough was a completionist (max XP) attempt at Pacifist/Foxiest. I didn't get truly max XP, but I was pretty close.

I wanted to suggest "Blessed" in Skyrim but unfortunately it's the second achievement you get in the game :(
On another note, you really need to play (more) Skyrim. It's a great game.
Edit: I suggest "Fuzzy lil fellow" in Grim Legends: The Forsaken Bride. For once, because I really liked the story of the game and secondly because your profile picture also is a cat. I know that it's one of the games you just farmed the cards but nonetheless I still suggest that one. Besides, getting all of the achievements in this game isn't hard at all.

Yes, I'd have to get Unbound first-- but it would represent the fact that I am finally beginning my foray into Skyrim. I just got as far as just before Unbound. And yes, Blessed would be a likely #1001. =)
I also like your suggestion of "Fuzzy lil fellow!" Yes, I have only farmed the cards for it, but I do want to play it (along with my other unplayed HOGs). This is a contender, thank you. <3

Well, u will have feeling like "Oh lets start another quest line when i finished", several times. Some are quite long, that u will see the sun going down ^^
Depending if u want to do stuff with guides or not ofc, some puzzles in crypts may be quite tricky, although majority is quite "nub proof" :D

Yep, "Transmission Received" from Portal has been suggested and is a candidate.
The hidden achievement in LYNE actually unlocks automatically with progression (after getting 50 "trytes.") Strange, huh?

how about "Fire and Forget" from TF2, you have to kill 15 players while you're dead. I did this by acting as a kamikaze xD, you get yourself like a crazy to burn all, throwing flames in all directions, they kill you and wait for your flames end up your work hahaha

I am waiting until all 5 episodes are out and patched before I immerse myself in the game/story. I don't play episodic games "episodically."
