Yeah, I hate the way that works. But as it is set up, Doom 3 BFG has the other games inside the app for Doom 3. It's really stupid the way they did that. There are ways to break them out so you don't have to start Doom 3 to play Doom 2. But the way Steam sees it - Doom 3 BFG is its own game, and Doom 2 is a different game. It's not like a bundle. It's like Super Mario All-Stars, without the graphical upgrade.... (If that makes any sense.)
