Couple more suggestions for your list:
Dust: An Elysian Tail should probably be way up that list. Its a perfect fit for both categories.
Brothers - A Tale of Two Sons is stronger on the atmospheric side of things.
Shantae: Risky's Revenge I consider a "hidden" gem. This may or may not be right up your alley. :)
Gone Home and The Stanley Parable are already on the list and the others aren't really indies. Thank you for the suggestions, though, I have added them to my backlog!

Bastion and Transistor should belong into these categories. There should be plenty more, but I currently don't know any of the top of my head
