Sounds like the obvious solution is to split levels into multiple separate rooms so the game's cache can be cleared between them. After all, it's not like enemies at the end can affect what the player has to do at the beginning. Maybe you should find a forum for whatever game engine you're using and ask for help about this? I can't see any modern computer struggling to run a game like yours to the point where the levels need to be that empty.
