I played both and both were very good. Deus Ex is more sci-fi than Alpha Protocol, and generally better made.
About the length: Steam shows me 31h for Deus Ex + 6h for Missing Link, but on average it could be a little less. For Alpha Protocol I can't say anything, because I played non-Steam (box) version.

I actually found them to be relatively limited. You have more choices than in an "average" action game, sure, but I would not put it anywhere near the ballpark of unlimited, and even with all those augs, you don't really get all that many options at any given point.

Deus Ex HR is leagues and leagues better than Alpha Protocol.
Alpha Protocol is a pretty cool idea but unfortunately, even after patches, being made by Obsidian still catches up with it and bugs remain. I own both and whilst Alpha Protocol is good in it's own right it just can't hold a candle to DX-HR (or most AAA games in the genre, Splinter Cell - Conviction is also better for instance)

personally I can't choose. based solely on the values the trade of giving DEHR for AP wouldn't be profitable for you as AP could be bought for a lower price than DEHR during the many sales.
but this is where I'll explain some of the differences and interesting points of these two games
Deus Ex: Human Revolution is mainly a cyberpunk first person RPG with a great stealth mechanic and an interesting story whereas Alpha Protocol is a third spy action role playing stealth game with an amazing story and sadly mediocre gameplay.
If you wish to decide on the games, it really comes down to your preferences. Both games have great stories although in my opinion Alpha Protocol's is more detailed and has a better mechanic, the whole game revolves around your choices and the major impact they have on your experience. You can basically finish the game two times and still find some things that you haven't found in the third playthrough, as opposed to DEHR where you can practically do almost everything on the first go.
As for the gameplay, both games are great stealth wise although AP sometimes lacks in some areas. Both games feature pretty lousy boss fights and both games have the problem where a stealth oriented characters have a problem when facing them. This is especially true for AP.
Both games are hub-based, but where DEHR has an open-world type of hub where you collect your own missions and find your own secrets, AP is mission based and seemingly linear (you can switch hubs and complete certain missions in different order, gaining different results in the consequent playthroughs - a thing I didn't know when first playing through the game)

While Deus Ex is the "better" game, Alpha Protocol is far more interesting. It might be a deeply flawed game, but it handles choices and consequences so much better than basically any other game of its type that I've ever played. It also has more replay value as a result of this.
That being said, the gameplay in Alpha Protocol is just so-so.

i feel like alpha protocol could be more different on a second playthrough than deus ex. alpha protocol actually lets you not kill the major bad guys a lot of the time -- i let them all live whenever i could so i'm sure the story would have been different if i'd taken them all out. deus ex doesn't give you any choices that affect the story.
then again, i was happy playing alpha protocol once the way that felt right to me. i've not enjoyed trying to re-play a game for different story when that meant doing things that don't fit my personality, like in a star wars game going for the dark side instead of the light side.

Deus Ex HR is an excellent game. You make choices, RPG elements, guns, and it's longer. Hideo Kojima (from MGS and ZOE fame) praised the chat system, in which you have to convince to the other person to give out important info (like saying a thief that has an hostage to let him/her go, or someone that it's lying to tell the truth.)

I just traded a copy of nuclear Dawn for Deus HR, but i was a dumbass and didnt check the specs and i cant run it as well as i'd like.
MY Laptop specs are:
AMD A6-3400 (1.4GHz Quad Core)
8 Gbs of ram
Radeon HD 6520G
Now I also Want Alpha Protocol and the guy who has it Wants Deus HR.
