I really liked what Spec Ops: The Line did. Playing it without knowing anything about it is the best, and it's currently in the new Humble Bundle right now for $6 or more so you can try it out without having much to lose.

One of my personal favorites is Legend of Heroes: Trails in the Sky. The game is oh so very subtle about everything going on with the plot behind the scenes so when you finally figure out what is going on it is a complete shock because the subtle hints forshadowing it all blend in perfectly with normal conversation in most cases and even the more obvious stuff is only the tip of the iceberg.
And we'll just say that the series makes you paranoid that about anyone with a portrait may actually secretly be the person pulling the strings behind it all. Because yep, the villain ends up being the last person you'd expect to have been secretly manipulating everyone and is actually a complete asshole putting up a front of being nice and helpful.

apparently it's coming to Steam this summer. Because of you, I think I might get it. I love game with subtle background plot and character being more dimensional than they appear/ are built up.

Possibly by the end of the month, that's the current speculation with what we have to go off of. But yeah, have a feeling you'd love the game if you love that sort of plot and characterization. Also a great amount of depth to the setting as well and then another of Falcom's awesome soundtracks to enjoy listening to.

Until you re-play it and start picking up the subtle clues. Then you realize the twist actually happens somewhere halfway through the game - the ending just exposes it.
And the exact point in time and full nature still stay very ambiguous even when you know the outcome... It's really well done.

The 1st Halo game, after beating Library level, I find out the stupid robot I was helping is actually the main villain. Not really a big plot twist, but that level is hard as hell(the hardest in all game personally). To add more wood in my fire of anger, I was playing in the hardest difficulty.
I hate him, all his friends and family. You all burn in hell!

I've read the synopsis of the story Enslaves is based on (Journey to the West, a really long Chinese novel). The ending of course bear no resemblance at all in terms of "Oh, what have I done" to Enslaved...honestly, do you think Trip made the right choice?

So I just finished Wolf among Us and the ending was such a plot twist! Not an obvious one but it was pretty well done! As someone who read the comics, pretty much everything in Fables is explained clearly at the end of each arc so what Telltale did was sooo awesome.
