Wish I could have a go on WiMP, Age of Empires / Rise of Rome (the true classic AoEs) again.

Earthworm Jim 2 , Comix Zone , first 3 Sonic games , Zelda A Link to the Past , Sheep, Dog 'n' Wolf (really obscure and underrated PS1 game) , and alot more but these stand out from the bunch :)
edit: although it's not really retro , I love playing cave story.

I love the game: Buck Rogers on Sega Mega Drive. Still play it on an emulator because of it's randomness it is easy to keep replaying it.

Gameboy: Tetris, Super Mario Land games, Metroid II: Return of Samus, Gargoyle’s Quest, and Pokemon.

PC: Doom 1&2, Diablo, Duke Nukem 3D, Aargon Deluxe, The Last Express, Day of the Tentacle, Grim Fandango, Star Control series, Unreal Tournament, Fallout 1&2, and the X-Com games.

There we go. I apologize for the massive wall of text, but I do have a lot of favorites from all systems. I just really love my games! lol I tried not to post too many, but I think I failed. And I also tried to make sure that every game listed was made before 2000, or is at least on one of the consoles you've listed. ^^

Simcity. I played it on win98, so that counts as pre-2000, right?

Unreal Tournament '99, Unreal Gold, Bishoujo Senshi Sailor Moon: Another Story - SNES, Wild Arms 2 - PSX RPG, Slayers Wonderful - PSX RPG, Samurai Spirits - PSX RPG, Inuyasha - PSX RPG, Tomb Raider Chronicles , Tomb Raider II , Tomb Raider II: Golden Mask, Tomb Raider, Mechcomander Gold, Mechcomander 2, MechWarrior 4: Mercenaries , MechWarrior 4: Vengeance, MechWarrior 4: Black Knight, MechWarrior 3: Gold, MechWarrior 3: Pirate's Moon, Duke Nukem 3D, Ultimate Doom, Doom 2, Final Doom, and Beast Wars Transformers ( 1998 PC Version ).

Might and Magic VI: The Mandate of Heaven and Legacy of Kain: Blood Omen. I always go back to them.

Pitfall is still awesome. so is Smurfs, donkey kong jr, uncharted waters N,H. and conkers bad fur day.

Dreamcast: Jet Set Radio (think is pre 2000 , even althought i play the HD PC)

I've got to play Super Mario RPG at least once a year.

Planescape: Torment - I still beat this game over and over ^^ Got it on my laptop and play it while travelling ;P
