Most FPS games I'd prefer using a controller (not necessarily a joystick LoL), but I suppose you'd use a joystick for Arcade Style Fighting Games, not that I play them though. It's probably because my Mouse and Keyboard are weird :|
I generally use Mouse and keyboard for strategy type games because there's too many controls that you'd need that the controller just doesn't provide. For 2D platformers I'd prefer using a mouse and keyboard as well. I do not play racing games... but I think I'd use a controller for that.

At first I thought this was a question about Battlefield 3 jets

I find it difficult to get away from using a controller because I was a hardcore console gamer before building my own PC's. I try to use Kb/M as much as I can now though.

Gamepad for Prince of Persia and racers/sports, keyboard + mouse for FPS, RPG etc. I tried to play Super Meat Boy with keyboard but it turned out that gamepad suited it more, I also had a game that I wanted to play with gamepad but ended up using keyboard + mouse, I can't remember the game though...

I assume by joystick you mean a gamepad. For me I choose the right tool for the job. For FPS, RTS, etc... I use keyboard and mouse. Action games are split depending on their implementation and how they feel. Driving games are played with gamepads. My general approach that I discussed in a different thread is based on where precision is needed. If I need precision in movement I will use a gamepad. If I need precision in aiming I will use a mouse. I also use an actual joystick for space/flight based games on the rare occasion that I play them.

I'm strongly considering picking up a nostromo/orbweaver and leaving this entire debate behind. I just noticed recently that it has an analog stick on it. Had I known that I probably would have picked it up sooner. That way I can have precise movement and aiming all the time

Well, I grew up playing console games, so I'm mostly used to playing PC games also with a controller. The only exception are games that require a lot of managing via menus, like the Sims 3. I have played the Sims 2 on a console with a controller, and it was a pain in the ass compared to using a mouse and a keyboard in the Sims 3 :)

Yeah, it was on PS 2, forgot to mention it. ≧‿≦ The only thing I preferred in the Sims 2 (on PS 2) was that you could directly control your sims' movements, as opposed to telling your sim what to do and waiting them to slowly move their ass there. You could make them run quickly to the object of interest, instead of watching them take their sweet time walking there. But overall, I think it's easier to multi-manage your sims with a mouse and a keyboard on PC.

Go with what feels better with a certain game.
P.S Why do some people absolutely hate controllers ok I understand that they could hate consoles but why do they rage if someone uses a controler saying something like ''only (isert word here) play with a controller''? Since I got my controller Iwe been playing almost all games with it because it feels so comfy and I can lay back into my chair and relax.

Anything with aiming = Mouse/Keyboard.
RTS/Point and Click/Complicated controls = Mouse/Keyboard.
Racing/3rd person games/2D Platformers/etc... = Controller.

I got preference for joystick, but there are games that are just to be played with keyboard and mouse.
