The Last Remnant, Kingdom Hearts come close (only played 1-2 though), FF4-9 (FF9 is awesome), Legend of Mana (PS1), Parasite Eve 1-2, then FF Tactics, finally Drag-on Dragoon (Drakengard).

Well they do. They bought the company behind that owns the franchise so Disney owns it. Same thing goes for marvel.

They own it, but they are not responsible for creating it.

All the credit for Thief belongs to Looking Glass Studios, Ion Storm and Eidos, who made those games. Not Squenix.

Square Enix isn't the developer for a lot of the games they own, and the OP is clearly talking about IPs they own.

You do know that Square Enix has almost no creative input in that game whatsoever, right? They just published it. Crystal Dynamics did EVERYTHING.

you can still buy the whole bundle on humble bundle for 30 bucks that will get you all the games
and well the earlier hit man games
never was a fan of FF not much for turned based
and liked some of the earlier Deus Ex
and earlier Thief games the new one they dropped the ball

well it depends - as Square Enix is a company that merged with or devoured a lot of other companies. From Square I loved FF VI - for me it's best jrpg of all times. From original Enix I loved Star Ocean, from Eidos I totally loved early TR games (TR2 most) and first Deus Ex (one of my most fav games of all the time), and from modern instalments I loved a lot of them - from reboot of Tomb Raider and Deus Ex, to Sleeping Dogs, Quantum Conundrum and The Last Remnant (which is my favoritue modern jRPG).
But on more bitter note I must admit that I really hate modern Final Fantasy instalments :(

Oh my. That's a tough question. Simply put, I loved every single Square Enix games I have played.
I'll have to say Just Cause 2.
It was (and somewhat still is) my favorite game of all times.
I also absolutely loved Tomb Raider (2013), Sleeping Dogs, Deus Ex: Human Revolution, and looking forward to playing Hitman: Absolution as soon as I get a decent uncapped internet.
