Binary Domain (been a long time since I played it, but its story was quite good as far as I remember)

Deus Ex 1 (and Human Revolution)

Driver 2 (good storyline, but if you mention "Chase the Gun Man", someone, somewhere is gonna jump off a cliff)

Mafia: City of Lost Heaven (the sequel's storyline was good too, but I haven't played it since its release)

Metal Gear Solid series (besides a game or two)

Shenmue 1 and 2 (the third game will never happen, and that makes me sad)

...and I'm sure there are more, loads more, I just cannot remember at the moment.

4. The Witcher games (books are still better, but CDPR are great at storytelling, too)
5. The Walking Dead S1, S2; The Wolf Among Us (can't choose which is better)

Baldur's Gate saga, first Mafia.

i don't believe no one mentioned Fallout 2. Fallout 1 is also good, but 2 is way better...

Chrono Trigger is the one that sticks out in my mind.
