Too hard to pick any one. I enjoyed all of these, not just for their story, but for the way the story was told:
MGS
The Swapper
Bastion
Portal 2
Spec Ops: The Line
BioShock (all)
Walking Dead
Dark Souls
Final Fantasy (6, 7, 9 and 10)
LA Noire
Wolf Among Us
South Park: Stick of Truth
Banner Saga
Cognition: An Erica Reed Thriller (although episode 1 was rubbish, 2 and 3 were good. Have not yet played 4)
Heavy Rain
Enslaved
KOTOR
Mass Effect trilogy (although dat ending...)
I still need to get through Broken Age, Walking Dead 2, Transistor, and Deponia.

Well... I am ashamed to admit I've never played any Diablo games!

Don't be. Diablo and it's storytelling is same thing as if you we're reading a boring book while ferociously mashing left mouse button. Don't know what the guy is talking about because Diablo games storyline is as attractive as most fighting games storylines.

Just one? Hard to pick, but I think I'll go with Spec Ops The Line. But that doesn't mean I don't think the Max Payne, S.T.A.L.K.E.R, Half Life, Deus Ex and Bioshock series, as well as other games like Grand Theft Auto IV, Return to Castle Wolfenstein, The Witcher, Medal of Honor Allied Assault, Unreal II The Awakening and Neverwinter Nights don't also have great stories, but the one in Spec Ops is truly the one that moved me most. Not gonna lie, the fact that it very openly shames and ridicules the horrible modern military shooters(yes, Call of Duty series, looking at you especially) helps...A LOT.

I don't really play Storybased games ,It's all about the multiplayer real players real battles :D.
But I did play Bioshock Infinite it was amazing.

Game of Thrones the Role Playing Game
So underrated game, mostly because of the clumsy controls, but the story is amazing. Even George R. R. Martin said that the story is good, it is like reading, or playing a new book in Game of Thrones series.

Nice to know. I've had the game for quite some time and haven't played it yet. Glad the story is great.

Ultima V (1989) and Wasteland (1988) are still unrivaled as of 2014.

Bastion was just weird to me... There was narration of your actions and stuff, but I dunno if there was really a whole lot of "story" to it...

Portal series in general, though some of the story may need to be acquired outside of the games to fully understand it all.

Too...many...games.
I truly can't give a Best storyline ranking. Too many games over too many years.

Thomas Was Alone, maybe not very complex or very in depth... but very well told.

Forgot to add that one to my list. I loved the way TWA was told
