I'm looking at some old Nintendo games, and I'm curious of which I should look into playing.

Only rule is that I don't want any Mario, Zelda, or Kirby game to be named (Except for the Game Boys), because I've heard nearly all of them.

Well, all the games I know are being mentioned already, then I recommended three metroidvania games:

The main GB games I played were Pokemon ones. Pokemon Yellow was great IMO.
I've suddenly forgotten every other GB game I had as a kid.

I didn't forget Final Fantasy here, I just prefer the remakes

SNES:
super metroid
All three donkey kong games(they all have something that makes them fun and unique
SimCity

Tactics Ogre
Ys' games

N64:
Donkey Kong 64
Perfect Dark
Diddy Kong Racing
Extreme-G 2(super fast racing game, firs tmight be good, but never played it)
Star Fox 64
Jet Force Gemini

Banjo Kazooie and Tooie

GC:
can't really say much for gamecube.. only played two games

Metroid Prime(2 isn't bad, but I preferred one)

GB/GBC:
The Legend of Zelda: Link's Awakening DX(I can't say anything about the oracle games, never played them)
Pokemon Gold/Silver/Crystal(I preffered gen 2 due to no abilities, EV's, and natures, only randomness was IV's)
I actually didn't play much on the GB/GBC, only others I had were tetris and pokemon pinball

GBA:
Golden Sun and Golden Sun: The Lost Age
Final Fantasy Tactics Advance
Fire Emblem, Fire Emblem: The Sacred Stones
Mario & Luigi: Superstar Saga
Metroid Fusion and Zero Mission
Legend of Zelda: The Minish Cap
Final Fantasy I & II Dawn of Souls(yes I prefer this over the original, despite having played the original, these run much faster/smoother and have some problematic elements of the originals changed)
Advance Wars/Advance Wars 2: Black Hole Rising
Castlevania: Aria of Sorrow, Harmony of Dissonance, and Circle of the Moon
Tactics Ogre: Knight of Lodis
if you like the Spyro games, Spyro Season of Ice/Flame(I played flame) is a good pick

Not even kidding. You can sort by genre. 99% of the games will be incredibly fun. Especially the N64 ones. Banjo Kazooie, Banjo Tooie, Conker, Blast Corps...

GBA:
Megaman Zero 1,2,3,4
1 was still figuring out what it was trying to be, but was still very enjoyable and had some memorable scenes. 2 was better, and 3 was one of my all-time favourite games. 4 managed to keep the quality up and go out with a bang - that ending was amazing.

N64:

Donkey Kong 64 is my favourite 3D platformer of all time. I personally believe it is even better than Super Mario 64, which is definitely saying something since that one was great too.
