How does it work? If I already have GOTY of the game and will have CD-key for standard version, do I get another copy, CD-key are declined by the system or what?

It'll say that you cant activate and that the game already exists in account i'd guess

Depends if they have a different id or not. It will either be added as a separate title either be considered as duplicate.

You can own both.

But with Fallout 3 out once you own it base or GOY you can not add base again as it still the same package.

So i guess it will not hurt to give it a shot it will either tell you already own the product or add it to your library but it seems better to no waste it unless your into game collecting

Also in most cases you will not get another copy if you own the game but some games do give gift copies of ones owned,

For example Fallout 3. If I had standard Fallout 3 key and activated GOTY on my account, what would it happen with that standard key?

There are 2 different GOTY approach on Steam. One is where GOTY is merely a Steam Sub (/sub/ in URL) that contains base game and selected DLCs. The other is a Steam App (a total game) that contained all there is to offer in a single app with DLCs builtin (no DLC listed in library but they are there).

You need to check the desired game in http://steamdb.info/ to determine if it is 1st or 2nd approach. For 1st, you can not activate the base game since it is already activated as a part of sub. For the 2nd, if you own the base game as a different app id, then it will activate.
